Question 1

Does it charge in pairs only? Or can I charge just 3 batteries in this charger?

The charger is divided up into 4 groups of 4 batteries and has a button you can push to switch between conditioning and charging for each of the 4 groups.  It does charge each cell individually.  The LCD display will show you the status of each individual battery slot.  You can be conditioning one battery right alongside a battery that is just charging within the same group.  So lets say that you have 16 batteries that need to be charged.  Lets also say that 9 of the 16 batteries need to be conditioned.  You would put the 9 batteries in the charger and then push the buttons for the groups that have batteries that need to be conditioned.  Then once those 9 batteries start discharging for the conditioning cycle, insert the batteries that just need to be charged.  The 9 that are being conditioned will continue the conditioning cycle and the 7 batteries that just need charging will charge normally.  Again, the circuitry for each of the 16 slots for the batteries works independently.  The only thing that works on more than one battery slot is the conditioning/charging button for each group of 4 slots.  To make it easier for me to see on the charger, I used a black marker to draw a line between each of the groups of 4 slots.

Question 2

how do you use the deep discharge function?  The instructions are a bit sketchy and mention pressing a button, but the green buttons dont seem to work

Just figured this out for myself.  The previous answer was correct, but to elaborate, you need to press the green button immediately upon putting the battery in the charger and the indicator on the LCD must be blinking.  I tried to do this with several completely full batteries and found that the only way to get them to discharge is to catch the short window between first inserting the battery and the indicator blinking, and the battery being recognized as full and stops blinking.

Do charged batteries keep their charge or lose it over time? Should I remove freshly charged batteries and store for future?

From memory, I think teh description said that once full charge was achieved, a trickle charge kept them there.  Good feature.  All Nickel Metal Hydride batteries lose their charge over time (although they are worlds better than the old Nickel Cadmium ones). Question 4

I have two of these chargers and I lost both power supplies in a move.  What power supply would be an exact replacement?
